Half centuries from Martin Guptill and Brendon McCullum set the tone for New Zealand, but the hosts could not build on the foundation as they were all-out for a total of 230 runs in 47.3 overs.
Guptill smashed 58 off 73 balls, hitting eight fours before being caught by AB de Villiers off Kallis.
However, that did not stop the explosive McCullum from making merry as he continued his form in the series with a fiery 85, which included 11 fours and two sixes.
But the Black Caps’ middle-order failed to capitalise and succumbed to some brilliant bowling spells for Morne Morkel, who finished with figures of 5 for 38.
Lonwabo Tsotsobe achieved figures of 3 for 43 in his 10 overs.
Guptill and McCullum put up a 107-run stand to guide their team to a decent total.
Earlier, South Africa won the toss and elected to field in the second One-Day International at McLean Park in Napier.
